Is there a way to indicate a product on sale, where the storefront displays the regular price with a cross through, and a current sale price in red or something?
Yes, best is to put the sale price into the fixed price and then put the original price into the retail/suggested price field in the Shopping Cart plugin just as you said.
There are bulk actions under Checkout > Products which you can use to increase/decrease product prices in bulk which makes it easier if you wanted to do it that way.

Got it - enter the sale price into "fixed price" field, then enter your "regular" price into the "retail/suggested" price field.
